Quantum Oceanography - 3

Ice Shelves Weakening

This series is about applying quantum mechanics to Oceanography (where applicable) in order to clarify some of the dynamics of ocean heat content (OHC).

Scientists Trevor J. McDougall and Erik Rignot (see video below) have pointed out that current ocean models don't sufficiently track OHC.

This, even though the major ice sheets and ice shelves are being impacted at an accelerating rate by OHC (e.g. Pine Island & Thwaites Ice Shelves Weakening; Greenland Melting). 

The application of quantum mechanics to OHC is trivial once one has calculated potential enthalpy using the TEOS-10 Org software. 

Dredd Blog uses the C++ version (which can be downloaded at no charge here) because the C++ version was crafted by regular Dredd Blog reader Randy. 

These quantum mechanical aspects have not yet been grafted into the TEOS-10 library, but that library is essential to accurate preparation prior to calculations of photon dynamics (see Section VI at Quantum Oceanography).

In that first post of this series, one can see the potential enthalpy patterns and their relation to quantum photon patterns.

The photon patterns match the potential enthalpy patterns (OHC).

On The Origin of the Genes of Viruses - 15

A culture of mania
I. In The Rear View Mirror

I thought I would interrupt the series about the home of Covid-19 (On The Origin Of The Home Of COVID-19, 2, 3, 4, 5, 6, 7, 8, 9, 10, 11, 12, 13, 14, 15, 16, 17) to add a post to an old Dredd Blog series.

It is a series that has up until now dealt with some of the perplexing questions that scientists wonder about concerning how viruses and their genes came into existence in the first place (The Uncertain Gene - 2, On The Origin of the Genes of Viruses).

Now that genetics has become part of the saga, the "genes" part of a virus genome expressed by virologists consists of an arrangement of "bases" ("ACGT") in various sequences ("CATG", "TCGA", "ATGC", etc.) which result in a different viral "look and feel" ... and behavior.

II. Parts Are Parts
Viruses are not living carbon-based life forms like cells that can reproduce themselves.

No, instead they are like other machines in that they require carbon based life forms to reproduce them.

They cannot reproduce themselves; they must be reproduced by biotic, carbon-based life forms (cells).

They, like the other billions of micro-machines in the biotic realm, are abiotic (Weekend Rebel Science Excursion - 27).

Machines are composed of parts (List of auto parts, Spare part, Parts book, List of bicycle parts), thus the virus "genome" is like a parts list.

When parts are combined they may become "equipment" and comprise an equipment list (Master Minimum Equipment List).

So, combinations of virus parts like the "gene" can be compared to equipment that has special functions (carburetor, transmission, axles, wheels, and the like).

Using the word "gene" is a hangover from a couple of hundred years ago when the science was absent of the concept of abiology, and was of the notion that viruses and DNA were alive, were biotic (DNA is Not Alive).

An abundance of the viral parts, comprising large parts lists, have been found on the surface of biological cells:

"Typically, the nuclear genome encoded RNAs (ngRNA) are not expected to be present on the surface of eukaryotic cells with intact cell membranes ... [except for 'leakage'] To confirm that the Surface-FISH signals are not a result of RNA leakage from damaged cell membranes, we combined Malat1 Surface-FISH with a transmission-through-dye (TTD) microscopic analysis, where only live cells with intact membranes are fluorescently labeled ... signals appeared on cells with perfectly intact membranes ... [thus, their techniques] suggest the presence of specific nuclear-encoded transcripts on the surface of intact live cells.
(RNA on Cell Surface, emphasis added). That paper is about parts just laying around on the surface of a cell like parts in a junk yard.

But again, viruses are like machines in another aspect, that is, they can modify other machines.

That change, to a certain degree, is automated:
"Genetic instability of microorganisms is an inherent property allowing rapid microbial evolution to adapt to ever changing ecologic niches. This is particularly true of RNA viruses such as influenza viruses, flaviviruses, enteroviruses, and coronaviruses, which have inherently deficient or absent polymerase error correction mechanisms and are transmitted as quasispecies or swarms of many, often hundreds or thousands of, genetic variants. Emergences of viral diseases begin with the genetic plasticity of the infectious agent, which may repeatedly encounter ecologic niches into which it can evolve and adapt under facilitative circumstances, e.g., those provided by the hosts in the context of the host environment. For viruses transmitted by person-to-person mechanisms, transmission by quasispecies may increase the likelihood that one or more viral variants within the quasispecies will be infectious for cells of a new host, leading to infection, viral amplification, and expansion of a new and different quasispecies, facilitating onward transmission ...".

"Major portals of host entry for infectious agents include those that are visibly external to the environment such as the skin or that can be reached directly from the environment such as the respiratory and gastrointestinal tracts, as well as organs reached systemically such as the liver, heart, and other internal organs. Human beings have many different organ systems, each with many different cell types, and with each cell having arrays of different receptors; therefore, it is not surprising that switching of a pathogen from an animal host to humans results in very different clinical and epidemiologic outcomes, including different disease manifestations and transmission mechanisms. These factors ultimately relate to the potential for establishment of infection in the new host as well as the likelihood of sustained transmission within the new host population and, as such,have a bearing on whether host-switching succeeds or fails. SARS-CoV and SARS-CoV-2 enter cells via ACE-2 receptors (Wang et al., 2020), found on lung alveolar epithelial cells, gastrointestinal enterocytes, arterial and venous endothelial cells, and arterial smooth muscle cells, among other cell types (Hamminget al., 2004; Wang et al., 2020), which explains the excretion of SARS-CoV-2 and potential transmission via the respiratory and enteric routes. With regard to the latter, although SARS-CoV-2 infects cells of the gastrointestinal tract, fecal transmission has not to date been implicated in significant person-to-person viral spread.
(How We Got to COVID-19, emphasis added). The "enteric routes" mentioned in that paper goes from the mouth to the anus/rectum (it's the gut microbiome).

The Dredd Blog series "On The Origin Of The Home Of COVID-19" (links are in the first sentence of Section I above) has hypothesized that "the mass-slaughter-of-animals-for-food industry" is a source of the transmission of the genes of viruses (On The Origin Of The Home Of COVID-19-15).

The posts in that series include the hypothesis that the export of slaughtered meat saturated with viral parts is a source of the spread of that tiny, but pathogenic, machine world.

In fact, that human gut filled with food from "the mass-slaughter-of-animals-for-food industry" is an early warning system for Covid-19:
"A surge in internet searches about gut ailments is helping researchers predict the next Covid-19 hotspots, a study has revealed. Massachusetts General Hospital found areas where there was a spike in Google queries relating to diarrhea and loss of appetite frequently reported a sharp rise in cases of coronavirus three to four weeks later. Other markers included a loss of taste, nausea and abdominal pain."
(Internet searches for gut problems provide early warning of Covid-19 hotspots, 'I've had 'gastric coronavirus' for weeks - why is no one talking about this version of the virus?'). The "gastrointestinal tract" used in the medical profession is "scientific Latin" that simply means "the area from where the food goes in, to where the food comes out", i.e. from the mouth to the rectum.

Thus, our diet is the major factor impacting the gastrointestinal realm:
"The composition of the human gut microbiome is determined by many factors. Eran Segal and colleagues performed an extensive statistical analysis of the largest metagenomics-sequenced human cohort so far to determine the contribution of host genotype to microbiome composition. Host genetics has only a minor influence on microbiome variability, which is more strongly associated with environmental factors such as diet. The authors propose a 'microbiome-association index' that describes the association of the microbiome with host phenotype. Combining this measurement with host genetic and environmental data improves the accuracy of predictions about several human metabolic traits, such as glucose and obesity traits."

A wealth of evidence suggests that this incredibly diverse microbial community is regulated by host genetic factors, and more importantly, environmental and dietary factors."
(On The Origin Of The Home Of COVID-19-15). So, it is a logical deduction to say that our research should include a search of the human gut microbiome for "equipment" and "parts" of the viruses that make up the Coronaviridae realm.

III. The Appendices

 The appendices to today's post include searches and comparisons of the Coronaviridae realm (Coronavirus genomes – NCBI Datasets) with the viruses in the GVD (human gut database) ... (GVD Download) (the five largest bases in the GVD are used in the comparisons).

The appendices detail that the "fragmented" residue of Coronaviridae viruses exists in the human gut microbiome.

That is, "equipment" (large segments of the genome ... e.g. "genes") and "parts" (small sections of "equipment") are all over the place in the human gut.

When writing the analysis software, I focused on comparing various machines and parts, that is, comparing the gene bases, the mat_peptide bases, the UTR bases, and the stem_loop bases of the Coronaviridae viruses to the human gut genome machines and parts (could I find the same or relatively similar matches in both genomes?).

IV. Closing Comments

Today's appendices confirm the extracted quote from the paper linked to in Section I above:
"Genetic instability of microorganisms is an inherent property ... This is particularly true of RNA viruses such as ... coronaviruses, which ... are transmitted as ... genetic variants. Emergences of viral diseases begin with the genetic plasticity ..."
(ibid). The tables in the appendices show that "genetic instability" (which I would rather characterize as "sharing of machine equipment and parts") is apparent because Coronaviridae parts and segments (parts of parts, e.g. nuts & bolts) are spread throughout the human gut microbiome.

This spread of the "equipment" and "parts" of the Coronaviridae realm throughout the human gut microbiome is to be expected according to the hypothesis that "the mass-slaughter-of-animals-for-food industry" makes Coronaviridae by destroying the homes of commensal, mutualistic, and symbiotic viruses because that industry generates the breakup of animal-gut single-celled microbes via antibiotics and other toxins.

Then the spread expands by exporting and selling meat products around the world as food which makes up the diet that goes through the human gut in many places.

So, just to reemphasize it, the diet is the food we eat which they produce:
"The composition of the human gut microbiome is determined by ... environmental factors such as diet ... this measurement with host genetic and environmental data improves the accuracy of predictions about several human metabolic traits, such as glucose and obesity traits ... regulated by ... environmental and dietary factors."
(ibid). These dietary products are then spread around the world via the mass exports of those foods and offal (On The Origin Of The Home Of COVID-19 - 15).

And finally, predictions of Covid-19 outbreaks can be made by analyzing the amount of gastrointestinal (gut) problems questions asked after the food is digested:
"A surge in internet searches about gut ailments is helping researchers predict the next Covid-19 hotspots ..."
(ibid). Remember that the "genes" of viruses are machines or parts thereof (On The Origin Of The Home Of COVID-19 - 17).

Excluding Quantum Boulevard: A Critique of Chemotaxis Street

For a long time I have advocated for a focus on "Photontaxis" instead of an exclusive focus on Chemotaxis.

That is because the overuse of Chemotaxis in Microbiology and Virology may be robbing us of advancement.

I mean advancement into the realm of wireless communication in the microbial world (The Tiniest Scientists Are Very Old, 2010; The Tiniest Scientists Are Very Old - 2, 2011).

The main concern I have had is that the understudied source of communication in those realms is likely an aspect of quantum mechanics, or more precisely photonic (wireless) communication.

Currently Chemotaxis is considered to be the mainstay of microbial communication (Microbial Languages: Rehabilitation of the Unseen, 2).

But writing notes then putting them into a bottle then casting them into the "ocean" is not efficient enough for bacterial community communication needs.

I have hinted that there is likely a far more advanced method of communication, at the cellular level, involving quanta:
It is well accepted that all objects, whether living or nonliving, are continuously generating electromagnetic fields (EMFs) due to the thermal agitation of their particles that possess charges. Interest in EMFs as alternative forms of cell-to-cell communication can be traced back to at least the second decade of the 20th century. Interactions between EMFs and biosystems have been intensively studied for over a century and a quantitative understanding of many interaction mechanisms exists, There is much evidence that biological processes can be induced or modulated by induction of light of characteristic frequencies.

Recently, distant interactions between mammalian cells through EMF coupling have been shown. Distant (non-chemical) interaction in biosystems is not limited to interactions at the cellular level. Biosystem interaction has been reported at the level of plants, insects and other biosystems.

In 1997 Cosic proposed that there is a resonant interaction between macromolecules that plays an essential role in their bioactivity. The key point of Cosic's finding is the assignment of specific spectral electromagnetic (EM) characteristics of proteins to their specific biological function. Proteins with common biological functionality are known to share one significant peak, called the Consensus Frequency, which is acknowledged to represent the region responsible for the biological functionality. Bio-molecules with the same biological characteristics recognize and bio-attach to themselves when their valence electrons oscillate and then reverberate in an electromagnetic field. Protein interactions can be considered as resonant energy transfer between the interacting molecules. In simple words each protein and biomolecule has its fingerprint electromagnetic characteristics that can be used for its identification. In living systems long-range electromagnetic fields exchange messages across a distance because of matching emissions and absorption spectra. Non-resonating, unwanted random signals are excluded simply because they do not resonate.

The chemical mode of communication [between and among microbes] is the best studied of all. Nevertheless, bacteria also use electromagnetic signals as part of sophisticated signaling [systems] that function over distances that are substantially larger than cellular dimensions (which are the order of one to a few micrometers). The following descriptions focus mainly on the investigations in the area of electromagnetically mediated communication of microorganisms.

Research into the electromagnetically mediated communication of microbes started immediately after the discovery of mitogenetic radiation (MR) by Alexander Gurvitch in the 1920s. His observation stimulated early research, which led to over 500 publications on the ability of information exchange by means of electromagnetic fields between micro-organisms.
(A New Potential Source for Toxins of Power: Wireless Signals). Perhaps the growing knowledge about the microbial realm these days will engender a proper amount of research into this subject, even in the realm of Oceanography (The Ghost Photons, 2, 3; Quantum Oceanography, 2, 3).

We can hope.

On The Origin Of The Home Of COVID-19 - 16


I have pointed out in previous posts of this series, in various ways, that meat, eggs, and offal transport microbes and viruses (On The Origin Of The Home Of COVID-19, 2, 3, 4, 5, 6, 7, 8, 9, 10, 11, 12, 13, 14, 15).

It has been known in the realms of microbiology and virology for some time that hundreds of species of bacteria inhabit the stomach (rumen) of animals that become food on our tables at meal time, or in Big Macs and Whoppers.

Not to mention the food on our plates at restaurants.

This has caused serious concern to some international entities:
[in the rumen]"Bacteria... (> 200 species) ..." (p. 11)

"Both human health and disease are often linked to ruminant animals: health through the nutritive value of meat and dairy products, and disease predominantly through the direct spread of zoonotic organisms or the contamination of food and the environment with manure. Worldwide the meat industry has found itself in the midst of controversy over a number of large-scale food-borne contamination incidents. These include bovine spongiform encephalopathy (BSE), E. coli O157:H7 infection, Salmonella typhimurium DT 104 with multiple antibiotic resistance, and chemical residues, which have led to the perception that meat, is not always a 'safe' product."

"The animal industry not only produces meat but is also the source of manure and waste effluent which are used as fertiliser. Manure and effluent are potential sources of contamination by enteric pathogens to crops (both for animal and human consumption) and waterways (Wallace, 1999; McQuigge et al., 2000). The upsurge in organic farming with increased use of manure could be a source of increased contamination if manure is not properly stored or composted (Himathongkham et al., 1999; Guan and Holley, 2003; Duffy, 2003). It is paradoxical that incidences of food-borne disease are increasing in industrialised countries. The factors involved in this increasing incidence are complex: production and distribution systems for food have changed as well as eating and cooking habits, and there is increased movement of people globally (Altekruse and Swerdlow, 1996; Lederberg, 1997)."

There is also concern that intensive animal production systems may be contributing to the evolution of antibiotic resistance in human infections through the transmission of resistant gut bacteria and associated genetic elements from animals to humans (Khachatourians, 1998; McEwan and Fedorka-Cray, 2002)." "Rumen Bacteriophage diversity: Bacteriophages are abundant (107 – 109 particles per ml) in the rumen ecosystem but the diversity of these viruses is poorly understood as well as their interactions with the other microorganisms in this ecosystem. They appear to influence other microbial population structure and density through bacterial lysis in the rumen as well as being intimately involved in the exchange of genetic information with other microbial populations (Klieve et al., 1991; Klieve and Swain, 1993; Swain et al., 1996; Klieve and Hegarty, 1999). The first comprehensive metagenomic analysis of the bovine rumen virome was reported recently in which 28,000 different viral genotypes were identified (Berg Miller et al., 2012)."

"The genotypes belonged to the following Families in descending order of prevalence; Siphoviridae, Myoviridae, Podoviridae, Unclassified, Herpesviridae, Phycodnaviridae, Mimiviridae, Poxviridae, Baculoviridae, Iridoviridae, Polydnaviridae, Adenoviridae, Bicaudaviridae. Prophages dominated lytic phages by 2:1." [Bacteria and archaea serve as natural hosts to these families - in other words bacteria are he natural homes of viruses]

"The sequence analysis indicated that the phages [viruses] were associated with the main bacterial phyla including Firmicutes, Proteobacteria and Bacteroidetes thus suggesting a role in shaping these bacterial communities. Rumen phage also influence the efficiency of digestion in the rumen through the spontaneous lysis of bacterial populations by lytic phage which will also influence protein supply to the animal from microbial protein synthesized in the rumen (Swain et al., 1996)." (pp. 27-28)
(COMMISSION ON GENETIC RESOURCES FOR FOOD AND AGRICULTURE MICRO-ORGANISMS AND RUMINANT DIGESTION: STATE OF KNOWLEDGE, TRENDS AND FUTURE PROSPECTS, emphasis added). It is disconcerting that "Unclassified" is the forth most prevalent inhabitant of the rumen of animals that become food in countries around the world.

II. Coronavirus In Food Animals

It has also been know for some time that the coronavirus is rampant in food animals:
"Bovine respiratory disease (BRD) has a major impact on the cattle industry, with economic losses occurring due to morbidity, mortality, treatment and prevention costs, loss of production, and reduced carcass value (1). Infectious agents associated with BRD include viruses [bovine herpesvirus-1 (BHV-1), bovine parainfluenza-3 (PI-3V), bovine viral diarrhea virus (BVDV) 1 and 2, bovine respiratory syncytial virus (BRSV), bovine adenoviruses (BAdV), bovine coronavirus (BCV)], and bacteria (Mannheimia haemolytica, Pasteurella multocida, Histophilus somni, and Mycoplasma spp.) (1,2). From the virus standpoint, BCV has received recent attention as BRD continues to be a problem in the industry, despite the presence and widespread use of modified live virus (MLV) and killed BHV-1, BVDV, PI-3V, and BRSV products.

"Clinicians and diagnosticians are often called upon to examine for agents other than the 4 viruses listed, bacteria, and Mycoplasma spp. Bovine coronavirus (BCV) has been identified in cattle pulled and treated for BRD and/or in healthy cattle in numerous studies in the United States and Canada and in European countries using viral isolations from nasal swabs and serology-detecting seroconversions indicating active infections (3,4,5−12). These cited studies have focused on virus isolations from the nasal cavity for the materials for virus isolation. Bovine coronavirus has also been identified in pneumonic lungs, often in combination with other viruses, bacteria, and/or Mycoplasma spp. (2,13,14). Experimental studies have identified BCV-infected cattle with epithelial lesions in the turbinates, trachea, and lungs as well as with interstitial pneumonia (15)."

"Previous studies have demonstrated that the presence or absence of various levels of BCV antibodies can be used to predict whether a calf would be treated in the feedlot (9,10). Several studies have indicated that cattle may be shedding BCV in the nasal secretions on arrival at the feedlot (d 0) or perhaps before delivery to the feedlot (6,12). It is therefore important to examine practices in the beef-breeding herd and the immune status of the calves for BCV before their entry into the auction-market system where they might be exposed to cattle that are shedding BCV. The objectives of the present study were to: 1) compare BCV antibody levels in beef calves from different herds in samples collected post-weaning and before commingling with other herds; 2) correlate serum BCV antibodies in fresh calves (ranch-reared, non-commingled) collected before delivery to commercial feedlot with treatment for BRD after arrival at the feedlot; and 3) use virus isolation from nasal swabs and from lungs and serology to determine the dynamics of BCV infection in commingled, mixed-source calves transported to a research feedlot." "Of the 22 calves used as sentinel calves in OSU-1, 9 out of 22 (40.9%) were BCV virus positive in both the nasal swabs and the BAL samples on the day of processing, day 0 (Table I). Calves shedding the virus on day 0 cleared the virus by day 8 as nasal swab and BAL samples were all negative at collection day 8. Convalescent serum was not collected from 2 of the calves as 1 calf died with BRD (#562) and another calf (#544) was removed from the study due to lameness. Fifteen of the remaining 20 sentinel calves (75%) seroconverted. Calves that were shedding BCV at day 0 had BCV antibody levels of 8, 4, or , 4 on day 0, whereas calves with BCV antibody titers of 32 or higher at d 0 did not shed virus during the study, although they often seroconverted. Six sentinel animals remained healthy and seroconverted to BCV."

"The current study also identified and confirmed that calves com- mingled from mixed sources, from auction-market sources, and from wide geographic regions across the midwestern and south-central US states probably have BCV-active infections upon delivery to the feedlot and are shedding the virus. Similar to those in other studies, the calves in this study cleared the infections by day 8 after arrival. Also similar to other studies, the virus was found in the nasal swabs. In this study, BCV was also recovered in lung samples [bronchoalveolar lavage (BAL)], which were collected along with the nasal swabs. While BCV is not unlike other viruses that are shed in the nasal swabs during active infections, the finding of the BCV in the lung-derived samples suggests that BVC probably plays a role in lung lesions such as pneumonias."

"Bovine coronavirus (BCV) appears to be an early type of infection among the commingled calves. Calves in 2 different groups in this study identified BCV infections (nasal swab and BAL virus isolations) from sick calves in the first 4 d after arrival, but not from calves from 5 to 14 d after arrival. Another aspect of this study was that BCV was recovered from some healthy calves as well. In addition, active infections for BCV appear quite common as noted by the large number of seroconversions in both sick and healthy animals. It is common to find seroconversions to several bovine viruses among cattle under feedlot conditions as noted for BVDV, PI-3V, and BRSV (20,21)." (p. 197)

III. All In The Family

The coronavirus "family" is noted in the genomic data of SARS-CoV-2 (SARS coronavirus 2) as has been shown in previous posts in this series.

In other words, the genetic data indicates that the SARS-CoV-2 coronavirus can be found in humans, poulty, swine, and cattle.

It is not at all unusual to find a caronavirus in humans, poulty, swine, and cattle:
"Coronaviruses (CoVs) cause respiratory and gastrointestinal disease in humans, poultry, swine, and cattle."
(Emerging Infectious Diseases • www.cdc.gov/eid • Vol. 26, No. 2, February 2020, p. 255). That is keeping it in the family:
"Coronavirus is the common name for Coronaviridae and Orthocoronavirinae, also called Coronavirinae. Coronaviruses cause diseases in mammals and birds. In humans, the viruses cause respiratory infections, including the common cold, which are typically mild, though rarer forms such as SARS (including the one causing COVID-19) and MERS can be lethal. Symptoms vary in other species: in chickens, they cause an upper respiratory disease, while in cows and pigs coronaviruses cause diarrhea. There are no vaccines or antiviral drugs to prevent or treat human coronavirus infections. They are enveloped viruses with a positive-sense single-stranded RNA genome and a nucleocapsid of helical symmetry. The genome size of coronaviruses ranges from approximately 26 to 32 kilobases, among the largest for an RNA virus (second only to a 41-kb nidovirus recently discovered in planaria)."
(Wikipedia, emphasis added). The coronavirus lineage evinces  a lot of changes because of the way they are "made" (the destruction of their natural place inside bacteria when antibiotics and other toxins destroy their "home").

IV. Closing Comments

Remember to be careful when a friend or colleague tells you, as you are driving down a road after a hurricane, "that sign we just passed that said 'bridge out ahead' is not proof that the bridge ahead is really out".

There are different kinds of proof (I like to tell some of my lawyer friends that "proof" is something the jury provides ... all we can provide is "evidence").

On The Origin Of The Home Of COVID-19 - 14

SARS-Cov-2
The essence of this series is that "the mass-slaughter-of animals-for-food industry" is causing SARS-CoV-2 to become pathogenic via the use of antibiotics and toxins (On The Origin Of The Home Of COVID-19, 2, 3, 4, 5, 6, 7, 8, 9, 10, 11, 12, 13).

This is, according to the hypothesis, because the overuse of antibiotics, growth hormones, and toxins by that industry kills the host microbes in which the virus naturally dwells.

The scenario of that microbiome is a commensal relationship with single-cell microbes, where the virus is, like other viruses, symbiotic or mutualistic in nature.

If that hypothesis is verified, then the second part of the hypothesis is much easier to establish, which is that the exporting to other countries spreads the problem.

Previous posts have shown that the virus has been found in a plethora of nations around the globe.
