Pangenome - 2

I. High Altitude

In the first post of this series I took up the notion that sometimes our reference data is not up to par:

"The human reference genome is the most widely used resource in human genetics and is due for a major update. Its current structure is a linear composite of merged haplotypes from more than 20 people, with a single individual comprising most of the sequence. It contains biases and errors within a framework that does not represent global human genomic variation." 

(Pangenome). That statement is from the "Human Pangenome Reference Consortium".

Their purpose was to fix the existing, at that time, genome problem with new, more, and better genome sequences from humans at several additional locations.

It inspired me to get jiggy with it using ancient Egyptian, Australian, and Viking genome sequences, along with Pangenome data and other modern human DNA.

I intended to make some loose comparisons (ibid).

But those comparisons were ("from 30,000 ft." Fig. 1), in the sense that the material used was way up at the codon and gene elevation.

II. Flaps Down, Wheels Down

Then, in Quantum Biology - 20 and Quantum Biology - 21 we got down deep into the the realm of the nucleotide, then on down deeper into the atoms.

Continuing onward, I found an interesting numeric relationship in the percentage of atoms (carbon, hydrogen, nitrogen, and oxygen) that make-up the genomes of everything from SARS-CoV-2 to bacteria, and on to humans.

There was a percentage likeness somewhat like the "fine-structure constant" discussed in the beginning post of the "On The Origin of The Containment Entity" series.

Buckle up and brace for landing because I am presenting 44,557 example tables in today's many appendices (more about that shortly).

First though, here are the totals of what is in the appendices:

Yes, just for you readers I put together 44,547 Html Tables containing info about ~68 billion atoms (~22 billion carbon atoms, ~24 billion hydrogen atoms, ~17 billion nitrogen atoms, and ~4.5 billion oxygen atoms).

But that is not the big picture, no, the similarity of percentages of the 44,547 genomes of 44,547 "organisms" (assuming fungi, microbes, ancient homo sapiens, modern homo sapiens, and SARS-CoV-2 are "organisms").

What we homo sapiens seem to always have had in common with other biological and viral entities that have DNA and/or RNA is the neologism "atomic synteny ratio" (Cx1Hx2Nx3Ox4).

Can we say "it's the percent stupid"? 

I mean the total atomic average percent for all those 44,547 genomes is (carbon 32.41%, hydrogen 35.79%, nitrogen 25.02%, and oxygen 6.79%) in significantly close ratios throughout those genomes.

That percentage likeness has an x-range of  x1 = ~31% to ~36%, x2 = ~33% to ~36%, x3 = ~24% to ~27% and x4 = ~5% to ~7%.

That is (Carbon31%-36%Hydrogen33%-36%Nitrogen24%-27%Oxygen5%-7%) atomic ratio percents in genomes of every imaginable organism's DNA/RNA.

It becomes a striking factor when you see them in the appendix tables, which by the way, have a summary following each 100 organisms.

The tables are: number (1 to 44547), so if you have a question or comment refer to the table number and the organism.

The great bulk of them also have a GenBank link (version number) so you can click on it if you want to see the minute details of the genome. 

III. General Organism, Virus, and Human Content

IV. How The Tables Are Made

I won't go into the C++ and HTML programming involved, because that might put you "to the moon".

The process is:

1) download the genome from an online database like GenBank

2) Count the 'A', 'C', 'G', 'T' and/or 'U' nucleotide atoms ("Atom" column in the table specifies the type of atom)

3) count the number of atoms in each nucleotide ("Count" column in the table)

4) multiply by the atom count by the nucleotide count

5) divide each A,C,G,T,U value by the total atom count per organism ("Percent" column in the table) and viola, that is the percentage of each nucleotide's atoms in that "organism's" genome.

VI. Closing Comments

The import of this discovery/observation is not trivial, nor is the fact that we do not have exact matching average values throughout.

For example, the enigmatic physics "1/137" value, aka the "fine-structure constant" is not one exact number - it is a range.

Yet, it is a celebrated thingy with physicists (NIST).

Therefore, I think this "atomic synteny ratio" is an important consideration in the ongoing containment entity research (On The Origin of The Containment Entity, 2, 3, 4, 5, 6, 7).

Perhaps the "atomic synteny ratio" could be too, because it even applies to ribosomes:
